I recently sold a relatively expensive item (~$350), with a buyer-calculated shipping fee that on my screen came out to around $12. When the shipping label was printed, it came out to be ~$25 but when I see my fees in the transaction section, the fee is $50.
Do fees come from anything else aside from shipping? Is this shipping related? Why is this fee so high and is there any way I can negate it either for this item or for future items?
So far, Ebay fees seemed to align with shipping cost but this time it just didn't?

Did you check the Order Details page?
I suspect that the $12 you saw would be how much it would cost to your zip code, not the buyer's.
The Order Details page will show exactly how much the buyer actually paid, including any sales tax paid to eBay.
When I look at the two laptops you sold, I see a cost of $30.65 each to ship to me.
The Quadcopter shows $27.08

Final value fee would be 30¢ + 12.55% of the buyer's total payment amount.
If the buyer was non-US, there would be an additional 1.65% international fee.

eBay charges its fee on the total of the item price, shipping paid by the buyer, and sales tax paid by the buyer. That would be in the range of $50 for this transaction.
As for the shipping cost, what was the weight and dimensions of the package?

Did you list and sell TWO identical items?
As others have mentioned, your final value fee to eBay is based on the selling price, the shipping fee AND the state sales tax, if applicable.
There is no way to "negate" the final value fee.
Before continuing your selling career here, it would be advantageous for you to read or re-read the information in the Seller Center, focusing perhaps on fees.

Also, when questioning fees, it's better to be exact with your figures. I see nothing that you sold for $350 but I do see $385. That's a pretty big difference (10%).
