One of the items I shipped has shown the tracking message of "In Transit, Arriving Late" for over a week. The buyer has opened an item not received case and requested a replacement. What is the best way to create the replacement item's shipping label? Should I create a new shipping label for the item through eBay by selecting "Create shipping label" in the seller hub next to the item? Or, should I use PayPal? Also, If I use PayPal where should I upload the tracking number? Should I just put it in the case response message?

If you use the PRINT ANOTHER LABEL in ebay, I believe the ship date will replace the previous date, and that will show that you shipped late.
I have read where sellers suggest printing the new label using Paypal, but I would think the tracking number would then go to ebay, so placing the tracking number into the case makes sense.
