So I just recently finally sold an item I listed a while ago. But I just realized the dimensions were incorrect so shipping was less than what I charged. So I want to refund the remainder back to the buyer. I messaged them to tell them what happened and what method they'd prefer for the refund but they won't answer. Should I just go ahead and process an ebay refund?

If you use the proper "eBay" method to do the partial refund you will likely be credited the FVF associated with the refund.
If you refund outside of the transaction then there is not paper trail (money trail) on eBay, and if the transaction somehow otherwise goes wrong that money refunded elsewhere would not be taken into account.
Always stay on the platform with all aspects of the transaction

I will do refunds on shipping if the difference is more than a certain amount. For smaller shipments, if its more than 5 bucks. Larger shipments, more than 10 bucks. You have to keep in mind your costs for packaging, your time, etc.
I had one that was grossly overcharged, and I refunded 40 dollars on it. They got charged over 66, and I paid around 20.
But I try to allow myself to have some in-between for my costs and whatnot. If its not a large difference, I wouldn't even worry about it.
But to echo the others, use eBay for refunds always when dealing with eBay sales.
Keep this in mind too:
When you do a refund, the refunds is against the amount the item sold, NOT the shipping. A partial refund will refund the buyer their tax on that amount, even though technically tax isn't applied to shipping costs. I found that out when I refunded that 40 above. The customer actually got back 42 and change.
So in eBay's eyes, the item that sold for 61, actually cost 21 after the 40 dollar refund, and the shipping was still 66+. *facepalm
