If I send an item thru UPS to the buyer. at the end of the bid. and I pay for example $100 for shipping, how does ebay know to charge the buyer that amount.

The amount that the buyer pays for shipping is not based on what you actually pay for shipping. It is based on whatever you set up in the listing, before the buyer purchases the item.
You can set up your listings with calculated shipping, for which you just ener the package weight and dimensions, and eBay does the rest, automatically showing the correct postage cost from your ZIP Code to the ZIP Code of any member who loks at your listing.
Or you can charge a fixed price for shipping, but this requires figuring out the cost range in advance and deciding on what to charge; charging a flat rate for a zoned postage service will inevitably undercharge some buyers and/or overcharge others. Sellers who offer free shipping generally will figure out a flat rate which they add to the asking price for their item.

The buyer pays the shipping charge BEFORE you ship the item -- not AFTER you ship.
The shipping charge (paid by the buyer) is included in the payment which is sent to the seller by eBay, which is then used by the seller to ship the item.
Do NOT ship the item UNTIL eBay has confirmed to you that the buyer has made their payment.

When the buyer makes a purchase and pays for it, he pays the item price, the shipping fee and the state sales tax, if any. The buyer sees the total of these things and pays that amount, all together at the same time.
BTW, that other person did not totally miss your question. Or maybe I did also?

When using calculated shipping:
You need to have the correct information when you make the listing, size and weight of the package to be shipped. As said before, the buyer will be charged based on the information provided for shipping when they pay.
The charges you see when you look at the listing are based on where you live, the buyer will see shipping cost based on where they live.
What the listing will show when using UPS, is an estimate not actual cost. That estimated price is what the buyer sees and pays. The actual cost will be billed against your account at the end of the UPS billing cycle and after the package has been delivered. That cost can be higher or lower. If the charge is higher than what buyer paid, you the seller has to cover the additional cost.

All the shipping charges are issued upon paying for the item. You either need to set up the calculated option or have a flat rate shipping cost so that ebay can generate the invoice & for the buyer to pay.
