I sold a phone over the weekend and used the eBay provided shipping to print a priority USPS label to ship the phone off. I pack it up and take it to the post office and the USPS employee tells me phones cannot be shipped priority, only ground because they have lithium batteries in them. I've shipped them before using the method and had no issue, and eBay asked if it had a lithium battery in it before I listed the item. Is the employee just wrong? If not, how do I go about getting the shipping fixed?

Actually, this is an airline issue and not a USPS one. The USPS relies on commercial carriers to transport their expedited packages. They have to go by the requirements and restrictions in place by the airline companies and the US Gov't. UPS and FedEx can get around this as they have their own non-passenger planes.
