I sold an item that didn't include a certain part that was in one of the pictures from the manufacturer website. However, when the buyer expressed really wanting that part to be included or a refund, I immediately purchased the extra part, and the buyer should receieve it around the same day as the original item. However, after agreeing that is okay, the refund/return request still isn't closed & the buyer will not reply to any of my messages. Paypal has the funds held since there is a dispute, but I don't know what to do. Will it all just clear up with the buyer receives the packages?

You will need to wait until the buyer receives the original item and the extra part. The buyer then would need to close the case themselves.
