I'm still learning the ropes here! I was able to combine two shipments into one box for a buyer. Buyer paid and both items were ready to ship. I put in the new weight and dimensions and the shipping cost is about $7 less than what she paid separately. She asked if I could lower the shipping since she bought two items. Does eBay automatically refund her the difference or do I? I printed out the new shipping label already. Thanks.

its up to you to refund the difference
dont forget that if you charged $10 for shipping then you only received around 8.50 to 8.80 after the FVF.
as a watch seller I have to pay 15% fees on shipping so you may only want to refund the buyer $5

No, eBay does not refund the difference. That is up to you if you want to do that. Keep in mind that if the buyer made two separate payments, your fees are higher than if the buyer had paid with one payment.
