At the USPS website they list a Medium FLAT RATE box at:
$13.75 Commercial Base $15.50 at Post Office & Online.
If the seller orders the label thru eBay, for an eBay purchase, will the seller be paying the Commercial base price?

How does the seller choose a label for flat rate?

All eBay Priority Mail labels are charged at the Commercial (i.e., online) rate. The only online label source which charges the retail price for Priority Mail is click N Ship at the usps.com site.
The flat-rate options are on the list of options when purchasing a shipping label, just select the packaging that you plan to use.

eBay labels are commercial base for regular sellers and commercial base plus for TRS.

For a couple of years now, the official USPS rates for Commercial Plus and Commercial Base have been identical. To compensate for this, eBay gives TRS a 3% discount off of that rate for their Priority Mail labels.
