I have an item that I listed with a stock quantity of 90. Each item is 1 box. I got an order for 2 of that item and eBay doubled the weight but the cost of the labels was way more than they charged for shipping. Is there a way for it to charge per box?

does the 'each additional cost' shipping option in the listing editor not cut it?

When you set up the shipping for that item, you can set a shipping price for each additional item.

without specific shipping/promotional rules, don't you need to use "flat rate" shipping option (not calculated) to input a specific amount? (asking for myself, too...)

In your Shipping Preferences enable Combined Payments, if you haven't already. Then further down set your Calculated Shipping Rules to "No Discount". This will then charge the same rate for each additional box that was calculated for the first box.
