Easy to do:
Go to your "Manage paid and shipped orders" screen.
Find the item which you wish to partially refund.
Next to the "View order details" oval is a circle with three dots inside -- click on that.
Scroll down to "Send refund" -- click on that.
You'll be sent to the "Enter refund amount" screen -- enter the amount which you wish to refund, then click "Total refund to buyer" -- click on that.
You might be sent to another screen, requesting information on the reason for the refund. I generally have used "Shipping discount," then adding the notation "Refunding excess shipping charges.
Click on that.
You finally may be sent to a final screen, on which you are requested to confirm (AGAIN!!!) the amount which you wish to refund. Don't forget to click on that button.
You should receive 2 emails from eBay -- one confirming your intention to refund, and the other to confirm that your buyer has been refunded.
A lot of busywork for a minor refund, right?

Oh yeah -- forgot to mention -- the refund amount has to be over $1.00.
Nothing is easy in eBay.

I wouldn't bother. You realize you pay eBay fees on total amount buyer pays (item+ship+tax), yes? So you probably lost money on shipping if difference between what buyer paid for shipping and what you paid for label was only $0.46.
haha and I see you're selling items in the hundreds $.
