I charge for shipping and have a flat shipping rule set up so that each additional item purchased costs 40 cents more to ship. I want to experiment with offering some of my items with free shipping and then use a flat rule to offer a discount for combined shipping. When I try to set up the flat shipping rules, I can't figure out how to have one that offers a discount and another that adds an additional fee. It seems like this should be possible but I don't see how with the way it's set up. Anyone know how to do this?

If you're offering free shipping then you cannot apply a further discount on shipping.
If you are referring to an order discount then you need to set up a promotion through your store, not a combined shipping rule.

I did it with a different account though, although I haven't been able to see if it works. There is an option to subtract an amount for each additional item under the flat shipping rules option and I think that is what it would do. But I can't set that up without changing my existing flat shipping rule as well, or at least that's what it looks like.
