No, eBay does not issue a prorated FVF credit on any partial refunds.
However, eBay does prorate an eBay Bucks deduction for the same purchase.

You can get FVF credit if you call CS, sit on hold and ask for it. I reduce the amount of the shipping refund to cover the full FVF rather than waste hours on the phone wait for CS.

To issue a partial shipping refund go to the transaction in paypal, click on 'refund this payment', change the refund amount to the correct number, press continue. Before I continue I usually add a note saying that this is a partial refund for combined shipping.
You will get credit on that amount from PP but you'll only get it from ebay if you phone them. I don't know if ebay will always credit it so you might want to do what the previous poster suggests and decrease the refund slightly to make up for the lost fees. Of course if you have already given a shipping quote to the buyer, you shouldn't recover the fees that way.
