I've requested to return an item that was DOA due to very poor packaging. The seller offered a partial refund that was too little, I rejected it and settled on a larger amount with the seller. The seller now states that they are unable to offer a second partial refund, and suggested I close the case and re-open it to try again.
This seems like the wrong thing to do, my question is can the seller offer a second partial refund if I've rejected the first?

The negotiations are between you and the seller. The seller should be able to refund any amount. If the item arrived DOA, why are you accepting anything other than a full refund? Is it at lease useful in some way? I would not close the case until everything was taken care of.

Partial refunds are a one shot deal. Once that offer is made, it can't be changed, and another one cannot be sent. If you close your case, you are DONE. You cannot open it again. Your only choice now through Ebay is to return for a refund. The seller will be required to pay the return shipping. If they cannot/do not, ask Ebay to step in at the earliest date available.

Once you have closed the case you will not be able to open it again, as much as I know. You can close INR (Item Not Received) case and open SNAD ( Significantly Not As Described) but in case you have a SNAD case open already, you are not able to close it and re-open again. Closing the case means that the problem is solved, which is not the case with your purchase.
And, sellers can refund you any amount up to the full purchase price.

If you are the buyer that received a DOA item why would you want to issue a partial refund??? The seller should.
DO NOT CLOSE the case by any means unless you want zero back.
Have you opened an ITEM NOT AS DESCRIBED case. If so eBay will see that the seller will issue you a full refund if the seller does not comply within teh alotted time frame and send you a return lable at the sellers expense.
However to answer question in the subject title. This can easily be done by the seller by going to their PayPal account, find the transaction details and issue the appropriate refund amount. While PayPal will refund their fees (not the 30 cent transaction charge) eBay will not isue FVF on a partial refund.

Not in the case of an ITEM NOT AS DESCRIBED case unless the buyer agrees in writing otherwise.
