Does anyone have experience with what happens when 1 out of 2 shipments on a single order is missing?
One item delivered, another not. If I file an "item not received" claim, and the seller doesn't work it out and ebay needs to step in, how do they handle this situation?
I'm concerned that they might completely deny it since one of the two shipments were received. I've not been able to come to agreement with the seller on the amount of the partial refund, so I don't like their offer either.

You bought 3 books and only 1 arrived.
How will you be returning the 2 missing books for eBay to force those refunds?

The missing parts or pieces isn't exactly right. To force a refund, I would need to mail everything back. However, I want to keep the items I did receive, but claim for the items not received. I bought a bundle of multiple items.
One of the tracking numbers for the 2nd shipment is not received. So I'm wondering what eBay would do in an "item not received" case for one of the tracking numbers. Usually eBay just checks tracking and if it wasn't delivered they refund. However, when there are 2 shipments, I'm wondering what they would do when 1 box is received but 1 isn't. They'll check the shipping numbers and see that.
I don't think eBay is sophisticated enough to say "return the package you did receive, and then we will refund you the entire purchase price". But they also can't just say "you didn't receive the item, we will refund you all your money" when they see that 1 of the 2 was received!
I've never had this situation, so am wondering what they would do and if anyone has experiences.

Unlike eBay, my card issuer has reps that went to school, that will help me understand how that 2nd shipment has more than 1 tracking number.
And my issuer will chargeback the partial refund I request, because they actually read to understand the intricacies of my pick-the-fly-out-from-pepper dispute.

Yes exactly that's what would be good. Now a seller can offer a partial refund but there's not a way for a buyer to dispute a partial amount, other than through general seller message.

If the books were bundled together in the same listing then you can't file individual claims on the missing books.
Requesting a partial refund by way of credit card chargeback is, in my opinion, not the most honest (for lack of a better word) way to handle it. The books were bundled and therefore the value was based on the bundle. It's not up to the buyer to determine the value for each individual book and use their personal opinion to file a chargeback.
The way to handle this is to file a not as described claim "missing parts or pieces" and let the seller make a decision. They may choose to offer a partial refund which you can accept or deny. If you deny it then you will have to return the part of the order you did receive in order to get a refund on the full order.
If we're talking about separate listings then I would give different advice, but you specifically said it was a bundle of books, so ...
When were the books shipped and was it via Media Mail? You may need to give it more time. Most packages I'm shipping right now are experiencing delays. I'm seeing 2-3 weeks on about half of the Priority shipments I send out. I can't even imagine how long a MM package would take right now.
