I set my handling time for 5 days. Can I print the label on the 5th day then ship the package the next day??

Yes, but that's cutting it close. You never know if eBay is counting full days or actually to the same hour of the sale. Your Sold items listing should say what day you need to ship.  I'd ship it in 4 days just to be safe.

What I am trying to figure out is if ebay will count as late if I print the label on time, but the date on the label is after the handling deadline. Does ebay's handling deadline count for printing the label, or shipping the item?

It counts for shipping the item.  

If you print the label and don't have an acceptance scan within your handling time and the package is late it counts against you

You're supposed to ship within that time not just print the label

eBay requires you to do two things (within) your handling time

1. Provide a tracking # - Printing the label will do that.

   But always check to see if it actual did.

2. Get an acceptance scan from the carrier.

If you wait untill the 6 day you will get a ding for not having the

carrier acceptance scan within your handling time

Yes, we do know. eBay counts full business days.
