I shipped a comic book that only weighed a few ounces and paid $4.68 for USPS ground advantage. 9 days later eBay charged me an additional $4.49 for USPS ground advantage and said I underpaid the first time. How could it cost over $9 to ship something that barely weighed anything and was within the US? How do I dispute this?

eBaY didn't charge you, the USPS did. You need to go to the post office, talk to someone with half a brain and show them your receipt from your initial purchase.

This happened to me. USPS claims I underpaid. They took it from my account and all is well. But I think there are further issues to this matter.
Hope it doesn't happen again.

I've been taking the time to stand in line and have my packages scanned at the counter in recent weeks. I see now why that may be a good idea.

That won't solve the problem the original poster had, but will however basically cost you thousands of dollars per year in unpaid labor.
Sometimes a package will end up on top of another package when it goes through some automated system and it will weigh them both together and stick the defect on the one on top that they can see. You can of course fight this and probably win, but in the case of $4 it isn't worth the time it takes to do it.

Did you receive a notice from eBay about the charge? On that message there should be a link telling you how to appeal the charge. The system might have weighed two thing at the same time by mistake.

In the message from ebay there is a link to your shipping label adjustments go there. Then at the top you'll see info about how to appeal, you can call the number or do it by email.

The first one I appealed no problem. The second one I appealed USPS sent their decision to ebay three times and ebay acts like they never got it so I got screwed out of $10 buy ebay. While the $10 is irritating it's not worth the extra time in dealing with ebay to get it back. As long as this doesn't become a habit I'll just right it off.
Mine were both label didn't match the service cases.

Cost adjustments happen all the time. It's a pain in the ass, but it's easy to appeal. Send USPS an email verifypostagehelp@usps.gov with the following details (or you can call the number on the USPS page linked below):

I generally describe the problem, as well. Ex: Shipped 8 oz t-shirt in plain white polymailer with eBay logo, was up charged based on a Priority Flat Rate Envelope packaging which was not used.
Packages sometimes get stuck together or are too close together when going through the sorting machinery so the scans are reading a different package. When you file an appeal, USPS will look at the actual photos taken during sorting and they will see the package and grant the refund.
USPS sends the refund to your original source of payment (credit card, bank, eBay funds, paypal, etc).

This happened to me as well a few years ago.
I received a notification through my eBay email that one of my packages had been routed through USPS with postage due -- claiming that an 8 ounce paperback book weighed over 2 pounds!
There was a USPS dispute phone number attached to the email, which I called -- and a REAL LIVE HUMAN BEING answered! I explained my dispute, and she stated that quite often a heavier package becomes attached to a smaller package, and the USPS scanners define it as a single item.
She needed the code number attached to the email which I had received, and opened up a dispute in my name.
A few days later, I was refunded by USPS.
No big deal.
