You can just refund them the difference in shipping cost whenever they make the purchase and you get the combine shipping label printed out. Whatever the difference they paid compared to what you spent just partial refund the on each item. Make sure though you do not refund in full just partial refund. Make sure you let them know you will partial refund them after they make the purchase and you print out the label.

To combine shipping for multiple items, you can remove "immediate payment" requirement if any from the listings, ask them to purchase the items without paying immediately. Once they've purchased all the items, send a revised invoice with the combined shipping for the amount agreed on.

I usually just go into item(s) and give the shipping discount.
Note: refunds...including shipping refunds are immediately taken out of your 'available funds' in a second and not from the current sale(s).

If you use the "best offer" feature or auctions, you may wish to consider turning the Buyer Requirements for Auto-Pay OFF. These are the first round of eBay's 'combined shipping killers'. Your settings retain the defaults set by eBay. Not only are a buyer's choice of payment much more limited, the ability for them to request a revised total for more than one accepted offer is removed. The buyers are billed automatically and separately at full shipping price for each. You will also pay more to ebay in the form of many individual non-refundable transaction fees, instead of one for a true combined order.
As suggested, a you can pack all the items together, determine the price for the lot, and refund part of the shipping to the buyer, who has to wait for the individual refunds. Buyers that see your requirement of providing a payment source in order to proceed may often refuse, and shop with a more accommodating seller instead. Many that have turned these off found in increase in offers, bids, and sales. You can find these here:
https://www.ebay.com/bmgt/buyerrequirements
Buyer Rules:
*Require buyers to provide a payment method before they place a bid.
*Require buyers to provide a payment method before they make an offer.
Click submit or save.
Keep in mind that any offers you SEND or counter offers you accept remain for sale until the buyer or someone else pays. Combined shipping will not be allowed even if you turn off the "Buyer Rules" outlined above. All must be paid for separately at full shipping cost. You will have to use the partial refund method for these.

You can also end all but one item in the group and update the one not ended. Change the title to begin with "private listing" followed with a summary. List each item in the description. I've done it both ways: make a new listing or refund excess shipping paid. Some buyers are leery about the refund after paying. You can offer the buyer each option and let them pick. Do coordinate with the buyer if you update the listing so someone else doesn't grab it. And provide a link to the group listing in your message.
