When I have a sale I use eBay discounted shipping and process the order. Print invoice and purchase appropriate  shipping label which is paid from my bank immediately. Then eBay subtracts the sipping  as a selling fee which decreases my net sales. Why, when i have paid the shipping already is it subtracted from my net sales. Shouldn’t I be getting that back with the exception of whatever fee is charged for shipping. I cannot get my brain wrapped around it and it looks like I pay for shipping twice. Plus the buyer is charged full price and eBay gives shipping discounts, who gets the difference?

I think you will find you are not being charged twice.
