My January invoice for seller fees was 119.67. Due on Feb. 15.
My February invoice for seller fees was 122.45. Due on March 15.
I was late paying for my January invoice. I didn't pay it until March 2. I clicked on "make a payment" in Seller Hub. The amount in the box was 122.45, I went ahead and paid that amount thinking it would cover my January invoice and a couple of dollars toward my February invoice. The next day I got a message from Ebay saying Paypal had reversed my payment. So after wasting a couple of hours on the phone with Ebay and Paypal, I determined what had happened was Ebay used my payment for the Feb. invoice (which wasn't even due yet) rather than the January invoice that WAS due. Now I can't list anything because I owe for January. Of course the Ebay representative told me I could pay the amount now and I could then list. LOL.

So you clicked to pay the amount due February, and thought that would be applied to January? And you question Ebay's intelligence level because it did what you told it to do rather than what you hoped it would do? Uh, ok.

Many sellers make a "one time" payment before the due date to stay ahead of things, or for other reasons of their own.
There should be, but is apparently not, a choice of what(month) the payment is for.

Yup, but just no rhyme or reason why eBay programmers do the things they do.
Seems it would be a very simple thing to do. (make provision for what the payment is for)
You surely can not be the 1st seller to ever run into this.
eBay is more intent on developing things that are not needed, and changing things that do not need to be changed.

Doesn't eBay automatically charge you for your invoice after the first if you haven't already paid it yourself? My guess as to what happened is that once it went past the first, eBay automatically charged (or tried to charge) your account, thus making that invoice no longer available to pay.

Not sure that it is a requirement to have automatic payments. Seems the OP does not. Some choose to make payments on their own schedule from their choice of payment source. ( Some due 1st of month. some accounts 15th of month)

I was fairly certain that you had to have some sort of payment source attached for automatic payments. You can make the payment whenever you please from whatever payment source you choose before that, but after a certain date, I could have sworn that your account would be charged automatically. I always pay mine as soon as I get the invoice so I've never had it automatically charge me.

It is important to watch the Ebay screens VERY closely. They can sometime be tricky. Speaking for myself, every time I think I know what it says and ASSUME it is ok, then move forward, it usually bites me in the rear.
Ebay changes things too often and too fast. Watch the screens before you, the answers are likely there, but we all need to slow down and read the screens. With all these changes that are always happening it is extremely important.
Now a question, in your opening statement you said that PP reversed your payment of $122.xx. Why did they reverse it? So if they reversed it, you now owe January and February, correct?

I've had my invoices charged to my credit card monthly for years. I've never had to worry about the payment being late. It has worked great for me, and I recommend it, if it's a possibility for you.

I do the same thing. And I use my card that has cash back bonuses.

"Most" companies apply any payments received to the oldest amounts owing.
But of course ebay is NOT "most" companies.
Too bad they don't apply 'industry standards' to their own dealings.
