Please go into your eBay inbox and delete all your old or expired messages. Then log out, then log back in and see if those "respond to questions" notifications are still there. That may help.
FWIW, I have the same "respond to questions" notification next to some of my listings that are eligible to send offers, and am able to send the offers without a problem -- I guess because there is nothing in my inbox.
Others might have different answers.

Even after answering questions, I still have to use the drop down tab to mark the question answered as fern*wood mentioned above.

I never noticed the 'mark as answered', probably because I have always clicked on the 'respond to questions'. Thank you SO much! Sometimes I wonder how I've made to to this advanced age....

One thing I noticed some time ago about this was that after I cleared the stray Questions on Item counter via the method above... the darn thing would frequently come back again some days later. I never did figure out how it did that; i.e. what I might have done to trigger the counter off of zero once again.
I finally just ignored the counters altogether (I have about five listings right now that are flagging nonexistent questions), as I know when I have actual questions pending, and I address those right away.
