I have an item listed for $235 +$17.20 shipping (Buy it now, NO Best offer option). I recieved and email from someone offering $200 + 52 shipping, which is basically the same amount.
But what is the motovation behind dividing the money up differently? Why pay more shipping when the total is the same? Should I do this?
If so the person said to send them an invoice, because there is no Best Offer option. How do I send an invoice on something I have listed as a Buy it now?

Either the buyer made a mistake or they somehow think they're doing you a favor. Can you see something like: "Send the buyer an offer" on the reply page?
I would send an offer at or around what you asked.
Other than that I wouldn't spend much time on this one. It smells like a hassle (but not necessarily a hussle).

I think the $17.20 you see for shipping is to your own zip code.
I see those bags at $235.00 with $45.10 shipping charge to me in NJ zip 07821
Your buyer is more then likely in a zip code that the calculated shipping is showing them $52.00
So they are offering $200.00 for the bags plus the shipping to their zip code.
And if you want to do this then you can do 1 of 2 things, as iart said look within your ebay message & see if there is a reply with offer shown below, if so then send the $200.00 offer making sure the shipping shows as well.
Other option is add a best offer & tell them to make the $200.00 offer and then accept it.
And something I do when I get messages like this is I use this opportunity to look at the buyers feedback left for others.
Since buyers can only get positive feedback then many times feedback left to sellers is telling.
I make sure I don't see things like seller made it right or that they don't leave alot of negatives
Also there is no way to just send a buyer an invoice without them making a purchase.

If you print online shipping labels you might try adding "parcel select" as a 1st shipping option to sell to buyers beyond zone 4 if the box is over 1 cubic foot in size. That bumps the Priority cost up, and deters buyers.

Ebay messages does show the buyers city and state information, so you can get a zip and check the shipping to their location. You can double check the shipping amount that way. I'd bet the answers you have gotten are likely correct. The buyer is negotiating price of the item only, taking shipping costs to them into account.

First off, have you looked into the Large Priority FR boxes to ship them in? One price anywhere in the country.
Second, I wouldn't touch that offer with a 10ft pole. You have less than 10 selling feedback for the year and are selling a high dollar item. This means that scammers will be on you like flies on poo and buyers will be attempting to take advantage of you every way they can. The odds are good the unusual way they are offering will bite you once they pay, like being in another country
If I were you, I would wait until I had a lot more selling feedback before I listed anything worth more than $35 on ebay.

That's the only way I would field this one. Put the Make Offer option on the listing and wait for them to make their offer. If they don't, then you haven't lost anything, and you might also get a slightly better offer from someone else who might currently be on the fence about spending $235.
Add the Make Offer button, and someone might offer you $220 for it. Take their money instead and off you go.

They want you to send a PayPal invoice and not buy via ebay?
Kinda sounds like a new scam to me.:( They are not doing you a favor.
Well then they would have your email for your PP account if you did that and could send you a FAKE PP email telling you that you need to ship and have been paid.:(
They need to buy it as stated in the break down on the listing, via ebay.
Then pay via PP.
Which when that happens of course you will log into your PayPal acct.directly to insure that the payment is clear and you are shipping to the "ship to" address stated on the actual PP transaction details page, no other.
