Sometimes if you have exact duplicate listings eBay will not show the duplicate listing but will hide it. The
listing should reappear after the first listing sells. Don't know it that could be your issue because I would think the duplicate listings would have been stopped during your creation of the Variation Listing.
Have you don't many variation listings? It takes a two step save function and if you only saved on the first step then other items added may not be saved.
There is a change being made with Variation Listing that is not being applied to everyone at once so maybe that is causing a conflict. One change I know about is when a item is sold it is pushed to the bottom of the list in the drop down menu. There may be other changes planned.
