I would say that as long as you know which tracking number belongs to the damaged box, you would file the report on that, and not mention the other at all; treat it as if it doesn't exist.
Having said that, though, do be aware that the USPS may decline the claim anyway on the basis of improper packing. Their proof will be that the damage occurred. 
If the box shows external damage, tire tracks on it or whatever, then you've got a good claim, but outside of that possibility, just pad them thoroughly, double-box, etc., all the Best Practices for shipping, and you should be fine. When you're done packing, you should be confident enough to throw the box down your own staircase.
