Okay,
I want to sell my domain on ebay from godaddy.com, however, I have never done it and I have no idea what I'm doing. Domains are not a physical item, so how will that affect shipping and paypal, etc?
Also, has anyone every tried transferring from godaddy to ebay before?

OK - (probably better off selling on godaddy.com, sedo.com or other service that is already set to sell or auction your domain)
Domains are not a physical item, so how will that affect shipping and paypal, etc?
Once you have payment from your eBay sale (PayPal or other accepted eBay payment), you will get information from buyer and transfer domain to them (process not complicated but too much to explain here). If you handle this yourself there is lots of room for the buyer to scam you or you to scam the buyer.
Recommend you learn about Escrow (and use escrow.com or other service - be sure to use a reputable service)
If you sell through goddady, sedo or other domain broker the Escrow and Transfer is all managed by them.

You don't, domain remains in your godaddy account. After payment is made you transfer to the buyers domain account.

An escrow service takes a small percentage of the sale. They receive money from the buyer. Hold money from buyer (broker will have your money to pay you - buyer can not scam you by cancelling payment or credit card chargebacks etc - your money will come from escrow service at this point). Escrow service holds payment until domain is transferred to the buyer (protects buyer from seller not completing the transfer).
So we have an escrow service like escrow.com that just provides the escrow service
and
we have the domain broker service (like godaddy, sedo, etc) that you would use to sell your domain (not using ebay). If you sell through a domain broker, their commission will already cover the cost of escrow. After the sell is made, they will manage the domain transfer with you and the buyer and make sure you are paid after the transfer.
You don't need to use an escrow service, it just goes a long way in protecting you from being left without payment and protects the buyer from being left without a domain. With escrow, buyers would pay the escrow service (or domain broker company) that would guarantee your funds
If you receive payment on your eBay account; between eBay, PayPal, and Credit Card buyer Guarantees a buyer will be able to complain after the domain transfer and try to get their money returned. Once transferred, most likely you would not get your domain back.

If you google '"selling domain names on ebay " there are a number of websites that give advice about how the process works.
