I had a incorrect quantity of 2 for a certain product. Buyer purchased both of them before I realized its wrong.
All ebay fees were taken based on the quantity of two.
I contact the buyer and informed him that I only have available one item and he will take one and request refund for the othe.
My question is. Since ebay took the fee based on the two product, is there a way to modify the quantity of the order from 2 to 1 after its sold so my fees is based on quantity of one?
I will issue the refund for one to the buyer but the transaction fees will still be based on the quantity of two.

EBAY is not going you to allow you to change quantity AFTER SALE is made. If they did that...everyone would change quantity just to avoid paying fees.

You have to pay for your error, likely it won't happen again. If you elect to sell similar as a shortcut this can be the result. When you make a listing you have to check and double check before you submit.

First, eBay considers being 'out of stock' to be one of the most serious offenses a seller can commit. For that reason alone, I can see why eBay does not refund fees.

Issue the refund ASAP. Keep moving!!
DO NOT report that you did not have sufficient inventory to fulfill an order!!!!!!!! BIG BIG problem.
Be glad your customer is willing to work with you.
Eat the small FVF for the 2nd unavailable item and be happy.

Issue the 50% refund and forget the fees. The general rule is that eBay does not credit fees when you submit partial refunds. While eBay may do a courtesy credit in some cases- your case does not qualify. If you call attention to what happened, eBay will give you an out of stock defect on your account. Chalk it up as an inexpensive lesson learned and be glad your buyer is so understanding.

@grafipl77 As suggested, ebay will not refund your fees unless you issue a total refund for the entire amount of the sale. Ebay will then refund your FVF minus .30. I would refund asap and consider the ebay fee as paying for learning something new and helpful as a seller.
