Are you referring to adding a handling fee? The box for that should show up on the listing form if you click on "Calculated" rather than fixed price shipping. If you are using business policies for shipping, the handling fee is one of the components of the policy setup.

Better to build in the cost, rather than apply handling. 

You can't ship an item without handling it and using shipping supplies. But buyers prefer the illusion that they aren't paying for it.
