My question is, what is the extra charge, as the amount has been deducted from the invoice amount and there is now not enough to cover the shipping amount and I don't pay anyone's shipping? How do I get enough to cover the shipping when Ebay has taken 1/3 of the amount paid by the byer for shipping their order? bubba

eBay has never taken 1/3rd of the amount the buyer pays. Depending on your status it is typically 10% (or up to 15% if you have screwed up a bunch of times).
But 1/3rd? Never
Give us an example so we can explain it to you.
Do you buy your postage through eBay?
Then consider this example - you sell something for $20.00 and charge your buyer an additional $10.00 for shipping. You then buy your postage through eBay. eBay is NOT taking that money from you - YOU are spending it with the post office using the money you previously collected from the buyer.
To conclude that by spending $10.00 with the post office is the same as eBay taking 1/3rd of your money is illogical.

You're not a new seller by any stretch so you should be familiar with fees and know where to find the breakdown on your account.
Without more specifics nobody will know what fees you're asking about.

Your post leaves only more questions. I'm confident that you know what you are saying, but I sure don't. Much is left out and it allows my imagination to take over which is a very healthy imagination to say the least.
Ebay doesn't take their fees at the time of payment until you move into MP which you do not appear to be in at this time. So how did Ebay already take their fees from you?
What was your sale amount?
What was your shipping amount?
What was the amount of the fee that you say Ebay took from your payment?
How did Ebay collect that fee?
