I am in Germany and I posted a jersey for sale at €10 + €5 shipping and payment method is money trasnfer. Buyer won the bid so final price is €10+5, so total is €15. He then sent me a message saying that he has paid with money transfer to my bank directly, not through paypal, and would like me to use a specific German post service cause it costs €2.6 only. At this point I would still expect to receive €15 because thats the final price and I will use the service he had asked for.
When I looked at my bank account, I see that he has only transfered €2.6. At that moment, I then realized why he sent me the original message saying that he would like to use that specific service. He didnt want to pay €5 for shipping, instead he thinks €2.6 will do, total €12.6. So if the item is listed for €2 and shipping is €13, he would settle with paying a total of €4.6??? Come on... I mean he didnt mention the final price in the message nor request for a final paying bill/receipt and just went ahead with sending me €12.6.
I asked him to pay me the remaining €2.4 but he wouldn't. Then luckily/unluckily I happen to find out that the jersey is actually missing from moving and I couldn't find it anymore. I told him that I will send him the refund because he wouldn't pay the extra amount and embarrasingly, I lost the jersey.
He said he will sue me and buy the jersey else where and make me pay the difference. How likely will I get into trouble?

Here in US, money transfer request almost always equals fraud. Paents outside of ebay/paypal will not be covered by ebay seller protection.
The seller has more protection when they receive payment outside eBay/PayPal and the US rules moot the OP and the buyer are in countries where bank transfer is allowed

Buyers don't get to dictate shipping costs or services. Sorry this happened to you.
Block and report. You can call CS and explain the situation and they can cancel the transaction for you.

He's not going to sue you. If he does he's retarded. He has no case.

Since both you and the buyer are in Germany, it would make more sense to post this problem to the dotDE board.
However, advice from Canada.
Transfers in North America are rare and very expensive. They are usually used for extremely large transactions-- like buying a house or a business. There is a new "interact transfer" that is cheap or free here in Canada, not sure if it has been introduced in the States yet. I pay my gardener with it, but it is clunky and takes a trip to the bank to enact, which uses up all the 'free' part.

I'm not sure what kind of transfers you are referring to but Interact e-transfers in Canada are free and can be done online.There's no need to go to the bank. International e transfers are not free and are fairly expensive.
