Hello,
I ran out of stock on one of my items and so had to purchase from an Ebay seller and drop ship to the customer. But when I try to upload the tracking number, it says:
The tracking number is already associated with a different transaction.
I purchased and drop shipped the item from my same Ebay selling account. So in my purchase history it shows the item with tracking from the Ebay seller.
What can I do to upload the tracking to my customer ?

Indeed; in an emergency, you do what you have to do.
Besides, it's not that good of a business model, if you're buying your [emergency replacement] stock at full retail.
Just mark the thing as Shipped and hope that the buyer is satisfied. After all, the only issues with this sale are on the seller's side, not the buyer's.

Okay, clearly that feedback comment you found shows that the buyer figured out what happened, but that's still not drop-shipping; it's retail arbitrage. OP sells something he doesn't have (for whatever reason), so he goes out and buys another example of the missing item at full retail from a third party, and has it sent to his buyer.
That third-party usa-blah-crumpets-blah-shipper in turn orders from Amazon, as that third-party's buyers report in the third-party's feedback.

I’ve seen it too. I think that there is a big difference between doing that as a business model and doing it in an emergency. I think that the eBay rule is more to prevent people from doing it on a regular basis.

I would NEVER get a third party involved in my transaction and ask them to send it directly to my customer. I would receive it then send it to my buyer. It might take a little longer but hey, i screwed up, i will suffer the consequences.
