So, I sold a t-shirt and it was my first sale ever and I was unaware of the 3-day handling time. I ordered the shirt yesterday and it is coming on 12/7/17 but my shipping deadline is 12/5/17. I sent a message to the buyer asking him if it was okay with him if he could reply with something along the lines of "I, the buyer, am okay with delayed shipment." He replied with "There is no need. Ship it when you have it." I am confused because I read forums saying I will get a late shipment penalty? Can I use his reply to remove the penalty if I do get one? Thanks.

It takes at least 7 late instances in a year to affect your selling account. Shipping late isn't good, but isn't fatal unless it continues to happen. Ignore the Top Rated Seller stuff (you aren't that) - you just need to stay Above Standard.
In your specific case here, it should only be a ding if tracking shows it delivered AFTER the original eBay estimated delivery date OR the buyer indicates late delivery when he leaves feedback (if eBay asks).
When you upload tracking and get it scanned by USPS (or whatever shipping carrier) WITHIN your handling time, you are automatically protected against it being marked as a Late Shipment EVEN if it is delivered late.
Your buyer's feedback comment itself can't undo the late shipment, but if asked by eBay when leaving feedback he says it was on time, then it is on time (see the chart below)

Your handling time is whatever you say it is. If 3 days isnt enough, change it in your account settings.

First of all you should not be selling something you don't have in your possession. What happens if it takes even longer than 3 days to get to you? Drop shippers run into a lot of problems. You need to step back and read ebay rules and regulations. Also be careful of what you try to sell. New sellers are targets for scammers. As to the late shipment penalty you can try to get it removed but I don't think it will work. A few of those and you won't be selling long.

OP - no, buyer feedback or message cannot remove the late ship ding. Late shipments are not selling defects, so there really is no penalty, but as has been pointed out it's bad customer service and will lead to bigger issues.

In all my many years on Ebay (starting when I was about 12), I have NEVER had a good dropshipping experience. Dont list something that you have not held in your own hand. How can you be sure you are describing it correctly or that it is the correct item or that it actually got shipped? Any misstep in the process and YOU will get the negs not the dropshipper!

If you are dropshipping, you are not having the shirt shipped to you, then you ship it out are you?
Your listing says:
"$120!! Cheapest out there! Don't miss out!"
But the image you are using is showing you paid $54.00. So how is $120.00 cheaper then $54.00.
You will get a late shipping defect if you don't ship it within the time frame you set.
You need to read up on dropshipping to see how it's done.

Op, you chose the three day handling time when you started selling.
Many have fallen due to drop shipping. While your buyer say now that it is ok, you might find out he feels very differently when he posts your feedback.
You can't use a reply to change a late shipment penalty. If you ship outside of the time frame you told Ebay you would ship in, you have a late shipment ding.
Perhaps more research is in order here.

Yes. Had I know it was 3-day then iIwould have changed the handling time. Also, how hurtful is a late payment ding when you have only sold one item ever?

I think you mean a late shipment ding. OP, it is not a good start at all. Ebay expects you to honor your shipping/handling time as you chose it.
