I need a way to easily track and record my cost of goods and other deductions. Can anyone recommend good bookkeeping software?

That depends on how much you're looking to spend @tigersnaps. The lesser priced options like GoDaddy Bookkeeping are about $10/month and prices go up from there.
The free option, assuming you have Excel, Numbers or a similar program, is a good old fashioned spreadsheet.

I use Quicken Deluxe.
At tax time, a couple clicks and you have all the numbers you need.

Does that integrate with eBay and Managed Payments? Last I heard it didn't - but that was quite a while ago.

If you are a small seller then you can just use Google docs (under Google Drive) as a spreadsheet. I mean that is all a bookkeeping software is, just a fancy prepared spreadsheet. If you have never used a spreadsheet before well the learning curve would be the same for Google docs as for the initial phase of learning the basics of Quicken or GoDaddy. All you need is a column for cost, sell, tax, fees and shipping. Just use the Σ function to add the columns up each month.
