How exactly does it work?
1) An item is sold for $100
2) You receive $87.50, Ebay keeps 12.50% or $12.50 in this case.
3) Buyer opens a return, ebay holds -$100 from you.
4) Here is my question:
Do you refund $87.50 or $100?
5) If its $100, what happens to the $12.50? Does it become a pending payout?

from my bad experience you will return 100$ and not get the 12.5$ back.
if eBay will solve it for the buyer they will extra charge you 14.xx$ for that. (as seems they are already did if they held your funds)

The system automatically knows how much you need to refund. When you go to refund the buyer the correct amount is figured in there. The final value fees come back after the refund in the form of a payout that is posted a bit after the refund is processed and completed.
