I had my settings fixed to pass on my shipping discounts to my customers so they pay the lower rate.
This is no longer happening. My customers are only seeing expensive "in store" rates for Fedex and USPS.
I can no longer find the setting for this option. Has it been removed? Is there a glitch?
This is frustrating because some of my items are showing shipping at $100 or more. That turns customers away.

I checked one of your listings ( a faucet) and it was showing the retail price for Priority Mail. It also offered FedEx and Parcel Select. I don't use FedEx and can't help you with it, sorry.
Parcel Select IS an online rate, the retail equivalent is called Retail Ground (both services used to be called Parcel Post) so if you want to show the retail rate you must select Retail Ground when setting up.
Since the Priority Rate shown is the retail rate, it seems that you do have your Site Preferences set up correctly.

It looks like your listings are showing retail shipping, and that setting may have gotten switched to "No" in the middle of the night by the gremlins.

A pretty much meaningless statement, without context and specifics. I looked at some of your listings, a lot of them are fairly large, and dimensional weight is going to be a major factor for both USPS Priority Mail and FedEx services.
Check your site setting for passing on the discounts for starters. If there is a specific item where the shipping amounts still seem wrong to you, post the shipped dimensions and weight here, and we can break it down.
I have this same problems on ALL my Fedex listing and maybe others! All my site preferences are set correctly. Yes, i know berserkerplanet warned my about this 🙂 about 1 month ago but when i checked it out all my listings were OK. NOW they are bad again. I had be noticing that the exact same items from other sellers at much hight prices were selling and mine were not. That is likely because my shipping in SEARCH results (and compare price) shows like $53 (full retail). The listing itself shown the correct amout like $28 but nobody would ever look any further due the the high shipping. What the heck is going on? My otherwise healthy sales of heavier items have dropped like a rock since this bug started. Please we need an urgent fix or work around!
Example: Item from 55121 to 08540 shows $52.88 in search results. Click on listing and it shows $27.35 Fedex Home (correct). 24x20x13 wgt 40 pounds.
