So I recently shipped a card using a bubble mailer with eBay standard envelope. Prior to shipping, I had no idea they were not allowed. What are issues going to arise and how can I resolve them?

Could be that you or your buyer gets a Postage Due Notice.
Maybe let you buyer know this may happen and offer to reimburse them if it does.
