Pay-out being held

I am an occasional seller, I listed an item with a shipping option for $ 150, the item sold and initially the buyer intended to have the item shipped and paid for the time and the shipping fee ($ 150).  The next day they asked if they could pick-up, we agreed.  They signed a bill of lading, acknowledging receipt and provided a copy of their license.  I refunded the shipping fee but now I do not know how to go back in and indicate pick-up so I can get paid out.  HELP

You can't.  You can mark it as shipped, but that's about it, and you won't have tracking proving it was shipped of course.  You'll have to wait.

Since it sold for $4000, they'll hold the funds for 30 days.

-Hind sight is 20/20 of course.  Normally we recommend that the Buyer asks to have the transaction cancelled and then you Relist it with the Local Pickup option.  Then the Buyer brings the QR code or 6 digit code they receive for you to confirm that the pickup was made.

 

-This is what you are not going to want to hear.  Since eBay expects to see a tracking number uploaded to the item you sold with shipping there will be none ... so in theory, the Buyer can file a claim that they did not receive the item and since you have no tracking number you will lose the claim and the Buyer can be refunded in full.  You will be out the item and out the money, that is how eBay can work.

Additionally, without the tracking number scanned by the carrier within your Handling time your account will receive a late shipping defect.

 

-Now lets assume your Buyer is honest and has no intention of scamming you ... well, as @kensgiftshop mentions your funds will be held for 30 days (as a new or low activity Seller) and for transactions over $ 1,000.00.

 

-Years ago before all the Seller metrics and some other policies I had a local customer that I asked to drop their item off to them because I was going near their house on my way to an appointment, they said great.  It was an antique RR lantern with a glass globe so I was happy to drop it off instead of shipping it and they were happy for the same reason.  I let them know I would be sending them a small box with a thank you note in it to satisfy the eBay tracking requirement. They laughed about that but understood.  So, there I was providing top level customer service, making the customer happy with a same day delivery and NO risk of damage for their $ 50 purchase.  I then satisfied the venue's tracking requirement so they were electronically happy.  What you do at this point is your decision ...

You did okay. eBay says if they don't have a QR code you can get them to sign a copy of the order form.

Since the payment was over 1K the payment will be held for 30 days.

Very true if it was sold with Local Pick up, which it wasn't.  So that may or may not work in this situation.

Would it be that difficult for eBay to add an action line "send local pick QR code to buyer" for the item under "Paid waiting shipment" ?  Seller can then do a partial refund to credit the shipping paid.  What would be the pitfalls of having that added to the menu?
