I recently sold an item via auction on Feb 25 with it saying Autopay at Feb 25 10:49am PST beside the listing. It's been three days without autopay releasing funds and I can't invoice the buyer. Is this a glitch on eBay's end or is this a classic case of nonpayment?

@seawitchvinyl from your description it is likely a glitch in this case, payments should show as processing pretty much right away so that you are then authorized to go ahead and ship.
IF it shows as "awaiting payment" in the section i pictured below still, then you should have ebay call you back so they can take it a look at it, payment glitches are rare but can happen.

Automatic payments are paid by the buyer immediately.
If the buyer did pay your funds are probably on hold because you are a new or infrequent seller.
You can't send an invoice on something that's been paid.
You will know you've been paid because the item will be in awaiting shipping page.

What's tripping me up is I sold another item the same day, also auction and autopay, and the payment cleared within 12 hours of the auction. Neither of the auctions are high dollar items either, <$20 each.

It could be up to 30 days before autopay releases funds. But you can't wait until funds are released. If it shows they paid and it's awaiting shipment it's time to ship.

Thank you! That's exactly what's going on, the item showing as "awaiting payment". I'll give eBay a call and hopefully they can resolve it.
