This past weekend I had a problem with one notification that kept showing a reminder to ship an item that was already shipped. I was finally able to get the notification to go away by hovering over the notification bell and clicking the small "x" next to the message. This was done on the desktop, though, not through the app, although the notification had been showing on both. If you can't access eBay through a desktop, I don't know what to suggest.
