I accepted a return however there is a part missing and they did not send back the original packaging, do I still have to issue a full refund?

The return flow may not let you deduct the original shipping but you might be able to deduct up to 50% of the item price because the Buyer changed the item's condition thus reducing its value.
You definitely want to Report the Buyer BEFORE you issue the refund. Use the link on the sold item to report them.
