I sold an instrument for $4100 , the buyer to pay shipping costs.
I was notified that my payout is to be $3470 . This amount is way in excess of the stated 13.25% fee .
I should be receiving $3556.75. Does anyone know why this overcharge is apparent?

That sounds frustrating.
When "the Buyer pays for shipping", that money is given to you/the seller.
- Then you pay for the shipping label.
- The amount the buyer pays for shipping could be more or less than the actual final shipping cost, it is based on the settings chosen in your listing when you created it.
- The amount you pay for shipping is based on the actual final shipping details you enter before you click to print a label.
Be sure to always enter the correct weight and dimensions when you list your item.
What do the details show in the order details? eBay fees are charged on the total amount the buyer pays, price + shipping + sales tax. On something will expensive shipping, it is important to prepare for that.
From your gross sales (Price + Shipping, if any + Sales Tax) eBay will deduct
Sales Tax (remitted to the state)
Shipping labels
Final Value Fees FVF
Insertion fees (if any)
Promoted listing fees (if any)
Store Fees (if any)
etc.

You charged $72.40 for shipping. The fee is calculated on the item price + shipping + sales tax paid by the buyer.

Thanks for the update, Where I'm not clear is how Ebay charges the buyer for the shipping costs in this case it was $103 , Then they debited that amount from my total which included the shipping paid by the buyer.
Its as if I was double charged the shipping as they collected that amount from the buyer and then debited my payout that amount,
Is this an error which is worthy of a dispute?

You’re still misunderstanding. As @eastlaneave pointed out, the buyer pays you, then you use what the buyer paid you to pay for the shipping. You were not double charged.

My sale was for $4100, I stated that the shipping fee was to be calculated to the buyer after the sale. This came out to $100 plus $3 for the shipping label. This fee was added to the sale price. I saw the breakdown from ebay and they stated a.n international fee added even though the ship to address was in Oregon. This is my confusion. Didn't ebay overcharge me?
