If ebay initiates a payment to my bank account and the buyer decides to cance the item, can payment to me be stopped if it does not show in my account yet? If so, is this automatic or do I have to notify ebay that I'd like this done?

No, you can not stop an in progress bank transfer.
When you cancel and/or refund the buyer, ebay will show you the options of where the funds will come from.
