There was a misunderstanding and a cancellation request was submitted. After that was submitted things were cleared up and now how do I remove the cancellation request and pay for the item?

You ask the seller to decline the request. You pay for the item.
Is it not letting you pay for item now? If you did a formal request in the first hour and the 3 days the seller has to respond has passed (not entirely sure how that is measured: 72 hours or 3 full calendar/business days) then the cancellation went through and you therefore cannot pay. But if the request is still pending within the 3 days (seller hasn't responded) you should be able to pay and payment will keep it from automatically cancelling at the end of the 3 days.
