I recently listed a new product, and chose the "Flat Rate Shipping" option.
Today I received an order for 2 of the items, and it DOUBLED the shipping. Said another way, it charged the shipping amount twice which is not the definition of flat rate.
How can I make the listing only charge one shipping fee, regardless of the quantity of items?

Flat rate means a stated cost per item. If you want the amount discounted when multiple items are purchased, you must specify that, too.
To control the cost when multiple different items are purchased, you set up combined shipping rules. To control the cost when multiples of the same item are purchased, you specify an amount for ‘each additional’ when you create the listing for that item.
You have your ‘world’s longest driver’ set up correctly with an amount for each additional. Your wishing well is set up with no discount - the full amount for each additional item.
If you want the each additional to be free, you would set up the item with an each additional amount of 0.

Unfortunately, I don't see any option in the Shipping section to specify an amount for "each additional".
Also, the "World's Longest Driver" listing is free shipping, so there is no shipping at all. I'm not sure what you were referring to when you said it was listed correctly.
I can't afford to ship the Vortx wishing well at no shipping cost but I can "nest" multiples for the same shipping cost as one. So I'm hoping there is a solution for this.

Well that is spooky odd. I have no idea what the system showed me when I clicked on your item 😞
If you look at the shipping tab on the wishing well, you will see the ‘each additional’ field with the same amount in it - you can’t edit it from there - that is just to show you what you are looking for.
If you are using the new listing form, the field is very visible, so I assume you are using the older quick listing form. I can’t look at the quick form, since I always used the advanced form, but I will go find some instructions on how to access the each additional field.
You probably have to click ‘see more options’ but I don’t know exactly where. I’ll post back in a bit.

I reviewed the quick lister today and it doesn't appear to have any way to handle multi-quantity shipping discounts. All of those features are on the business listing tool (unified lister). I don't know what is available on the Mobile App.
Below is a screenshot of the unified lister, highlighting where to select a rate table, or where to add an amount per additional item (as described by @wooden_flower ) :

Are you on the app or a computer? I do not see an each additional field in the app, but you can use your browser on your phone to use the web version, which should get you the new listing form.
If computer, you will need to switch to the new listing form - in the upper right corner of your listing page you should see ‘more’ or ‘. . . ’ Click there and click switch to advanced. Then you will see the each additional field in the shipping section.

I sure don't see what you are seeing. I went to the Business listing tool, but it doesn't show the "Each additional" box like your screenshot does. I sure don't understand why this isn't simpler.

Try clicking the 3 dots next to the buyer pays box, after making sure your quantity is greater than 1. Also fill in an amount in the buyer pays box.
I changed a draft to 2 and did not see the each additional box until I clicked the 3 dots.

Thank you. Adding more than 1 item populated the necessary option. I think I have it listed correctly now, although I can't check it because ebay doesn't alllow me to purchase from myself. I also added a discount for 2 or more which wasn't available previously. https://www.ebay.com/itm/145655362376
