Does anyone know why we have to pay commission rate to eBay against taxes collected by eBay?

Fees

eBay gets to decide how fees are calculated, and eBay has chosen to calculate the rate based on the entire amount the buyer pays.

 

Sellers get to decide for themselves whether the amount of the fee is too high to justify selling a particular item.

 

eBay could calculate fees on a different amount, but then the rate would likely be higher to bring in the same amount per transaction on average.

eBay is facilitating your sale from start to finish including providing you with tools to list your item and ship it, marketing your item, collecting your payment, sending you your payout, and remitting the sales tax back to the recipient's state. The fee is collected on the final value of the sale (item price + shipping + sales tax), not just on the item price.
