Hello!
The buyer for one of my listings paid and then requested to change the shipping option from USPS to UPS or Fedex. I informed them if there was a drastic difference in price, they will need to pay the difference, and they agreed.
However, I am reading that shipping difference can only be invoiced before the buyer paid. Is it against Ebay Terms of Service to have the buyer send me the difference via PayPal, even with their explicit permission in eBay messages?

That must be something new in the TOS. Do you have a link and/or copy of the exact wording?

Once someone’s bought your item, you can’t update the shipping charges from what was originally shown on the listing unless the buyer wants to pay for combined shipping for multiple items or asks for express delivery and is willing to pay for the service.
If a buyer wants to upgrade their shipping, send them a message asking them not to pay until they receive a new invoice with updated shipping costs.
Then, after agreeing on a new delivery service, send them an invoice including the updated charges. Here’s how:
Go to your Sold - opens in new window or tab items.
From More actions, choose Send invoice.
Enter the new shipping price and select Send.

That does not say that you can not send a PayPal invoice after the sale completion for an upgraded service. This is how it has always been done for a simple upgrade that buyer asks for after already paying. Otherwise, you have to cancel the sale and start over, which unless the address is changing or the item is special or expensive is not necessary.

I had misread your question. No, it is not against ebay policy to send a PayPal invoice after the completion of the sale for additional buyer request postage. You also are allow to ask for buyer's email address to do so.
