Did they put a note abut the 3rd item? If not, I would send a message ask them if there is a 3rd they would like. Either way, just add it manually to their order. Also remember to reduce your available quantity on that item.
If you ship the 2, you can expect a complaint about the missing 3rd even though it is the buyer’s error, so you might as well try to ship it now 🙂
