I have shipped the item back to the seller. On Return status I've chosen the option "Mark as Shipped". I entered there tracking # from the return label provided to me by eBay, but the system didn't accept it, giving me the message - "The tracking number you have provided already exists in our system."
What is the problem? Why it doesn't accept? Of couse it "exists", its exactly the one for this particular return action...

That's because eBay is already tracking that number ... as eBay issued that number to you.
The option to enter a tracking number is because you may have decided not to use the number that eBay issued to you, and you went and bought another number that you want eBay to track.
