I don't know if this will help or not....
I'm a low volume seller, usually never having more than 6 items to ship at one time. I use ebay bulk shipping to print my labels. Then I print out the Package List as well as the Receipt for Label Purchase.
The items on your Package List are in the same order as the labels, making it easier to match up the labels with your packages.

I've moved most of my business off eBay so I don't currently have the bulk eBay orders to import into Pirateship.
I save Pirateship shipping labels to my Mac as 4" x 6" PDFs. They are saved under the customer's name. If I view the folder that these are in via list view you can easily arrange the pdf files by date. If I select all of the labels and open them in Preview (a Macintosh image app) they are arranged in sidebar in the the same order. If I then open the print dialog from Preview to print two 4" x 6" labels per 8.5" x 11" sheet they will print in the same order.
I was curious if you could do something similar if Pirateship's bulk tools are not suitable.
Download labels.
Arrange them by date on your computer (as each will have a unique time stamp).
Open in app that keeps the selected order of documents.
Print.
The next is nostalgia so you can skip reading it you want.
Keeping the correct order was important for system we used at the wholesaler I worked for back in the 1990s where I worked at various times as a order packager, UPS shipping clerk, and order picker. The orders were picked from large green and white banded fan fold computer pages printed by a dot matrix printer built like a tank. A single order could be 1 page or 30+ pages of small print. A single line on the order could be a single pen cushion of one particular color to a pallet of computer paper weighing over a ton. As a picker you maintained 1 /4 of the small products warehouse and put away your inventory thus you needed to remember where tens of thousands of items were by memory. No computer headsets back then telling you where the item was.
As orders were packaged they were sent to the UPS clerk or another shipping clerk handling our own trucking firm orders. Our trucking firm clerk sorted them onto pallets and made sure the completed shrink-wrapped pallets were loaded onto our trucks at the end of the day. As the packages were handed to our UPS clerk they were weighed on scale and UPS decal printed for each box. The boxes were placed and stacked on one long set set of metal rollers.
Once a set of rollers was full the various computer orders for those packages were turned over to a nearby billing clerk. Then packages were added by the UPS clerk to the second set of rollers to keep up with incoming packages. The billing clerk would process the group of orders and return three part dot matrix printed invoices to the UPS shipping clerk. Each part was different color. The clerk would separate the different customer orders from each other. The white copy of each was retained by us. The colored copies were folded and inserted into one or boxes for that order. Invoices were in the same order as the packages were located on the inclined rollers so the boxes would gradually move forward to the clerk. As the boxes were removed from a set of rollers they were stacked on large antique railroad carts to be picked up by UPS later in the day. Keeping the orders and invoices in the reverse order of when they were created was important for efficient work..
