It depends a lot on what your listings were, how the buyer purchased and how your shipping preferences are setup. In your account settings under shipping preferences you have to have the following enabled.
If your listings were BIN/IPR and the buyer didn't use the cart to make the purchases not much you can do the individual invoices will go out as soon as the buyer purchases the item. Even with the cart there have been some combined shipping issues. The same applies if they were individual auctions the eBay algorithms do a poor job of allowing combined shipping.
I don't get a lot of multiple purchases so I don't have to deal with the combined shipping that often. When I have had to do so I have worked with the buyer, had them request cancelation and created a special package/bundle for them that has all the items they purchased/wanted to purchase and has a shipping charge for the entire bundle.

If you click on the little drop-down arrow to the left of an item, there should be an option to send invoice. Once you click on send invoice, all of the buyer's items should appear on the list. Then you select the shipping service and enter a shipping price.
Do keep in mind that they have actually had to commit to purchasing the items before you can send an invoice. They cannot be in their shopping cart.
Also, you cannot send invoices for international shipments using the new international shipping program.

You mean, selecting active items the buyer hasn't yet commited with? I don't think it is possible..
