Hello everyone!
I recently sold an item for say 300$ and noticed it was damaged after the auction. The customer and I have communicated and worked out a deal where the item will be sold for $200. The customer will be paying me for $300 then I will offer a PayPal partial refund of $100. Will I have to pay ebays percentage of $300 or $200 in such a case?
Would it be better to cancel this item and do a buy it now for $200?

Fees would be on the original $300. I would relist for $200 and when you do state what the damage is in the description to make it officially part of the listing. Make sure you cancel the first one to get your fees back and state buyer requested so you aren't dinged for it.

get the buyer to send you a message asking to cancel the order. then you can use 'buyer asked' to cancel and not get a defect. then i'd do what the 1st response states...

You have a few options on how to handle this.
You can do it as you outlined, then you would need to call Ebay and ask them to issue you a credit for the FVF on the $100 discount. As long as you have emails inside the Ebay email system outlining what you two have agreed upon doing, they should issue the credit.
You can cancel the transaction at the buyer's request and then relist it for the buyer to purchased from, making sure you NOTE on the new listing whatever flaw you found on the item and adjusting it to the agreed upon price. Then just have them submit the new payment.
Either way will work. The cancellation is a little cleaner because it allows you to update the description on the listing that the buyer will purchase from.
