All my orders since 12th September have an ebay reference number right in the middle of the customer's address on the Street line. This is messing up the address for printing it out.
Is anyone else having this issue?

Are you sure those customers (you don't specify how many) aren't using a freight forwarder and that # is for the freight forwarder's information.
I'd ask you to post an example, but you probably can't do that without giving the buyer's address and you should not do that.
Maybe you could show us a dummy example like:
John Doe
123 Some St.
#
Somewhere, OH and insert the number where it is shown in the label.

I agree with @soh.maryl. That number may be a reference number for a buyer who is utilizing a forwarding service. This is generally an indication that your buyer is a foreign buyer.
There are 2 ways that you can determine if that is in fact the case in point.
1 Google the shipping address. Without the reference number included.
2 Check your payment transaction details to see if you were assessed an additional cross boarder trading fee. This indicates that your buyer is a foreign buyer.

I have noticed that all of my packages going to Australia have an ABN number then it says paid.
By "messing up the address" do you mean that the line becomes to long (there us a limit per line). In those cases I simply copy the number and paste it on the "Company Name" line. Problem solved.

ABN stands for Australian Business Number
For orders shipped to Australia the number is eBay's assigned ABN which is then followed by "Paid". The term "Paid" lets Australian customs know that eBay has collected Australia's required 10% GST and has remitted that tax to the government for that particular order.
